Isn't "reptile" hypernymous to "snake"? Shouldn't "ces" then be "reptile"?

Both are 'reptile', with "ces" being specifically 'snake', and "ce'us" being '(any non-snake) reptile'.
" 'u- " in classifiers has various functions, usually to indicate the "other" or "none of the above" categories, as in the case of "ce'u-".

Latejami "bye" is (usually) equivalent to Saweli "co".  I don't use "co" nearly as often as "bye" is used in Latejami, preferring instead to use the bare classifier retain its meaning rather than assign it an arbitrary meaning and then use a modifier to indicate the general class.  This is one of the main disagreements I have with how Latejami works.
